A adaptable pipeline called Mapache is used to map ancient DNA.

The authors present mapache, an adaptable, reliable, and scalable pipeline for mapping, quantifying, and imputing both ancient and modern DNA in a repeatable manner.Mapache, which is integrated into the workflow manager Snakemake and is designed to use little storage space, makes it possible to (re)map big datasets, like reference panels and numerous extracts and libraries per sample, to one or more genomes quickly.Mapache is simple to modify and can be used with other Snakemake tools.
